    1st pic, upper left hand corner, looks like a frame-to-body bushing bolt, may wanna check on that. Your leaves and your spare wheel look like the rustiest things to check on. If the spare is over 6 years old, may want to replace it with a younger tire.

    May need to check the intake manifold for OTHER leaks. It has several auxiliary fittings on it that may test well under pressure, but fail under vacuum, and every atmospheric intake manifold operates under vacuum. Also may want to recheck installation & tightening of various intake fittings...

    Should've tested the exhaust and intake separately. Also should've tested a tune written by a human being instead of a canned tune. Specifically, a custom tune, with a fully enabled Aussie operating system. Even so, Project Farm does it again.

    I don't tune GMT800s yet, so I can't say for sure yet, but I'd not be surprised to learn that GM slowed & dampened electronic throttle response; if that's the case, the delay does not have to be 'removed' entirely - it's another parameter that can be considerably tailored.
